Stacking does not seem to work but seems to cause spinning wheel on quit

I am using latest Lightroom (2016.06) on a iMac (32gb ram) latest OSX El Capitan 10.11.5.

I shoot time lapse from time to time, as I import all to my library I tend to try to group one session into a stack. Its around 1000 jpg pics per stack. When I add the files, it sometimes works out, sometimes
nothings seem to happen (I really like a good background task overview as Aperture had).
Lightroom itself seems to continue to work fine.

Until I try to quit lightroom. That causes lightroom to come up with a spinning wheel, the
app is flaged as "(not responing") in "Force Quit Applications".

I tend to wait a couple of minutes, guess the longest I waited was an hour.

So I do a "force quit" and start up lightroom again. Often the Stack then shows up.
I do not recall any complaints about damaged databases or that it was force quit.

An other thing is, when it seems to work first, it then only shows one icon, but no reference (like the counter on the left top of the thumbnail). A quit (which then hangs as well and requires force quit) + restart then also usually fixes it.

This is really annoying!

I have a sample (by activity monitor) and the output shown in the apple crash report if its needed by Adobe
