Noise is just noise but why can't I add effects?

I have problems when flattening images I have added noise to. I do a lot of art work where I have to create a night sky. Some of the best techniques I have seen are to use noise and blend modes and adjustment layers. When I flatten these for the final print application only the blend modes for the noise layer are deleted leaving me with just a bunch of noise. How do you merge noise and keep the effects.

Nothing is deleted - all the effects are kept and applied when you flatten.

But if you are zoomed out to less than 50%, then highly noisy images may not appear the same because pixels have been averaged. And the result of filters, adjustments, and blending may appear different because you are seeing a downsampled preview. Always zoom in to 100% to judge the effects, especially when dealing with noisy images.
