My solid layer has two separate opacities!

I was shading this drawing, and originally I had the opacity of the shading set low for my first shading layer, but then I merged that layer into a second shading layer and just used a light shading color (rather than have low opacity). After I merged all the shaded layers, it's like this one solid layer has 2 different opacities even though the opacity is set to 100% (yes, the opacity and fill are both at 100%!).

I guess I may not understand your description fully.
Could you please post a screenshot with the Layers Panel visible?
And to assess the transparency you could try using Layer > Layer Mask > From Transparency and then alt-clicking the Layer Mask in the Layers Panel to see what the transparencies are.
