Merged layers are always visible in all timeline frames

Merging a layer (^E) causes the merged layer to be visible in every frame of a timeline animation, even when the "New Layers Visible in All Frames" option is disabled.

As far as the user is concerned, the top layer is being merged down into the bottom layer (even if it's really a new layer internally), since it's the bottom layer's name that's preserved. So, merging should probably always retain the visibility of the bottom layer, and continue to ignore the "visible in all frames" option.
