LR wants to remove all my photos and then re-import all

I have a weird bug that I never got with Lightroom 3.x (or 4.0, but I'm not sure for that one). I'm now using the last LR 4.1 and here is what happens.

The first thing that was weird is that, when I'm using plugins (such as Photomatix), the images newly recreated would always go in the wrong LR folder. On the hard drive though, it's fine and at the right place. So I deleted the folder LR created, and tried to synchronize my normal folder instead. And suddently LR comes up with that dialog: Import new photos (20) and remove missing photos from catalog (20). I tried with different LR folders and I always get the same messages (with a different numbers of photos of course).

There is something broken somewhere but I don't know where. I can work on my photos normally, export them, etc...

Just LR wouldn't re-import correctly an image created by a plugin, and LR is not able to synchronized properly (and if I try, of course, I lose all my photos postprocessing).

How can I repair that ? Is it a known bug ?
