LR5 Renaming Files when Virtual Copy present

In my workflow, I sort all the photos by time captured and then select all the photos in a wedding to rename them in a sequence. I then keep the same selections, and export the photos to jpg format. In past versions of Lightroom, the sequence that the files were renamed has always matched the sequence of the photos that are exported. This way, if someone wants me to re-work a jpg named 0350.jpg, I can easily find its raw counterpart. This has worked great, until LR5 where the sequences no longer match up when virtual copies of photos are present.

So say I have 2 images in Lightroom. IMG95.CR2 and IMG96.CR2. And I make a virtual copy of IMG95.CR2.

In LR4, this is how the photos were renamed:
001.CR2 -- 001.CR2 -- 003.CR2

In LR5, this is how the photos are renamed:
001.CR2 -- 001.CR2 -- 002.CR2

In both LR4 and LR5, exporting the files results in 001.jpg, 002.jpg, 003.jpg.

The LR5 method completely breaks being able to rename photos and then export them with the same names...can it be switched back to how it worked in LR4?
