Lightroom upload does not import all of my photos/subfolders

I'm trying to import some photos from my trip and only some of the subfolders are being imported but not all of them? Basically out of the 3500 photos only 3000 are being imported. I've tried removing the folder and then reimporting and saw the synch issues as I tried that. Why would this be happening?
