Lightroom Panorama merging ignores rotation in favor of EXIF orientation data

I shot a vertical panorama, starting with the camera pointing forward and panning upwards. Once I passed the vertical axis, my camera's sensor noticed this and flipped the orientation written to the images.

When trying to stitch this panorama in Lightroom, if I included these past-vertical images, Lightroom was unable to find matching points and gave an error. Rotating the images in Lightroom had no effect. After I overwrote the Orientation field using exiftool so that all images shared the original orientation, Lightroom had no problem resolving the panorama.
