Does File > Scripts > Delete All Empty Layers... work for you?

You can also use the layer filtering to display only hidden layers to easily select and delete them in one shot.

Otherwise, you can write a script to do whatever custom cleanup you want to do.

So Delete Hidden Layers in the Layers flyout menu isn't as useful as a script? I use it all the time, and if I've not hidden any layers since the last time I ran it on a file, it's grayed out and I know nothing is hidden. Is there something I'm missing by not using the script?

They are slightly different. Delete Hidden Layers from the Layers panel flyout only deletes hidden layers. The script will delete visible layers that are empty.
