When taking a photo I have a GPS device that writes the info into the metadata correctly. If i then run for example auto smartfix it removes the longitude but leaves the rest of the data. The same is true if I run the program to write keywords into the photo

What is the GPS device you are using?
What camera are you using it with?
Would you be able to provide a sample file with the GPS data attached so we can take a look at how the GPS info is saved to the file and test on our end?

3823 has full GPS metadata where as the edited version has some of the meta data for gps missing
245 has full GPS which is slightly different to the edited version. Surely this should not change ?
I also sent an e mail on 10th june with sample data.

Thanks for sending the files Ian. I'll start my testing. But I took a quick look at the files and noticed the GPS data was still in the edited file. A little bit of clarifying detail had been added (extra data specifying "North" and "East" as the Lat and Long quadrant).
Since Yahoo discontinued the Map feature in Photoshop Elements, where are you trying to pull the GPS data out of the files? Are you trying to map them in another application?

I just tested these files in Lightroom 4's map feature and they work fine, original and edits alike. Please let me know where you are encountering an issue with the GPS metadata.

i am using view nx 2 to find the location and photoshop elements 10 to edit the files

I'm not familiar with ViewNX 2, but as I mentioned, the GPS data is still in the file. I would suggest taking the files to them and asking why they can no longer read the info from the file.
