File Handling: Make a Second Copy To (Question about deleting)

When I import photos, I have Lightroom make a second copy to an external hard drive.  Can I delete those second copies (backup copies) from the hard drive using the operating system or will that confuse Lightroom? 

Also, when I delete a master photo from Lightroom, does that also delete the second (backup) copy from the external hard drive?

The Second copy is designed as a temporary file  stored in a different location from where your LR catalog manages imported files. The Purpose id to allow you to erase your camera card and reuse it and still have two copies of your original file.  The Second copy is temporary in that it is not a Backup but merely a second copy that needs to stay around until your system backup app has backed up the LR managed imported files.  Once your system backup has run you can safely delete these second copies.  They are not managed by LR. So you will need to use your file system tool to do housekeeping in this second storage area.
