The align layers function is ok but does not work well when doing thing like aligning photos with different exposures and different foreground elements that confuse the software. Dear Photoshop, Please consider re-writing "ALIGN LAYERS" based on user set control points or reference points. For those of us doing compositing work this would be really helpful. If there is only a small portion of a photo i want to merge with another it would be very helpful for me to use control points to set just that area of the photo that needs to be exactly aligned with another layer. thanks.

I need this too!
Example: I want to stack a large number of photos to raise SNR or lower effects of atmospheric disturbance. This works fine when imaging from a tripod, but not if imaging while moving i.e. from a moving car or boat - in this case PS doesn't know if it should try to match the moving surface in the foreground or the intended subject resulting big blur...
If I could only set manual reference points on each layer, then auto-alignment could do all the heavy lifting!
For now I'm forced to manually align the layers a few at a time as my 32 RAM obviously isn't enough to work with all layers in one go...
