In Photoshop, it is not possible to put a layer in the lower folder above the layers of the folder above, unless it is removed from the folder and placed above the folder above. Or do not be in The same folder is located.

For example, I do not have the option to have a green layer between the blue and red layers, but in the same folder as it is.
Because one of the functions of the folders is the ordering of the layers, it does not affect the location of the folders.
My suggestion is to create a new tab for arranging layers and a tab for their placement.

On provided image example say exactly which layer(Set) you have selected at the moment, and where new layer can't be added when you create it (so between / over / below what layers), while where it is?
You may also play with (un)collapsed folder to add a new layer then with/out holding a Ctrl key.
