This should be fixed in the 2015.5 / 6.5 update released today.

I am trying to reproduce this issue.
Do you mean to say that you take the same photos both in CR2 and JPEG format?
Will it import some of the photos in this case? Or do you have issues with all photos if "Make Second Copy" option is enabled?

Hi, Sunil.  I have my camera configured to save the CR2 as well as a JPEG for every frame I shoot.  So, the camera produces names such as "IMG_0001.CR2" as well as "IMG_0001.JPG".  Up until a few weeks ago, I could import the pictures into my main folder and make a second copy using the checkbox in on the import pane.  Also, as part of my standard import process, I would rename the files (using the rename checkbox) resulting in something like "2016-01-30_11-49-58_0001.CR2" and 2016-01-30_11-49-58_0001.JPG.   Unfortunately, this capability stopped working a few weeks ago.  I believe it was related to the most recent update.  Now, LR will copy import the files, but it will not perform the rename during the import if you have the CR2 *and* the JPG and you're making a second copy.

I can easily reproduce this problem at any time.  It affects all images involved in the import (i.e. it does not rename any of the files that have a .CR2 and a .JPEG".

Note, the .MOV files import fine and they get renamed as desired.  That's because there is only one version of the .MOV files.  (e.g. there is not a .MOV and a .MP4 file")

In the meantime, I will not use the "Make second copy" feature during my imports.

In LR 6.4 on Mac OS 10.9.5, when I import files while making a backup copy to a second location, andam also trying to rename the files, I get the message  "The following files were imported but could not be renamed."  The files are backed up correctly with their original file name.  If I turn back up off, the renaming process works fine.

Same problem with LR 6.4, using Sony, Olympus and Panasonic Raw+Jpeg files with a copy to a second location.
